Coffee is probably one of the most debated drinks in nutrition.

One person calls it a longevity drink. Another blames it for gut inflammation. Someone swears by their morning coffee, while someone else says quitting it completely transformed their digestion.

So who's right?

The answer is... both.

Coffee isn't inherently good or bad. Whether it supports your health or works against it depends on your gut, your genetics, your sleep, your timing and how you drink it.

Coffee Is More Than Just Caffeine

Most people think coffee is simply a mug full of caffeine.

It's not.

Coffee contains thousands of bioactive compounds, and one of the most studied groups is polyphenols, particularly chlorogenic acids. These compounds have been associated with better glucose regulation, reduced oxidative stress, lower liver inflammation and improved metabolic health.

But here's the interesting part.

Nearly 90–95% of coffee polyphenols aren't absorbed in your small intestine. They travel all the way to your colon, where your gut bacteria break them down into smaller compounds. During this process, beneficial microbes produce short-chain fatty acids like butyrate, one of the primary fuels for your intestinal cells.

So coffee isn't simply delivering antioxidants to your body.

In many people, it's acting as a prebiotic, feeding the very microbes that protect your gut lining.

Coffee Also Creates a Helpful Stress

Coffee doesn't only provide antioxidants.

It also creates a small amount of physiological stress, something called hormesis.

Hormesis is a concept where a mild, manageable stress encourages your cells to become stronger and more efficient. In response, your cells improve mitochondrial function and antioxidant defenses.

This is one of the reasons moderate coffee consumption is repeatedly associated with better metabolic health and longevity in population studies.

But Here's Where Things Go Wrong

The same cup of coffee that benefits one person can create problems for another.

The biggest reason?

Sleep.

Caffeine blocks adenosine receptors in your brain. Adenosine is the chemical that gradually builds throughout the day, making you feel sleepy. When caffeine blocks these receptors, your brain temporarily stops recognising that you're tired.

The problem is that caffeine can remain in your system for up to eight hours or even longer, depending on how quickly you metabolise it.

That afternoon coffee at 2 p.m. may still be affecting your brain at 10 p.m.

Poor sleep doesn't just leave you tired the next day. It increases systemic inflammation, disrupts glucose regulation, alters appetite hormones and changes the composition of your gut microbiome. Suddenly, the very drink that was supposed to support your health begins working against it.

Your Gut Determines Whether Coffee Helps or Hurts

Coffee also stimulates stomach acid production.

For someone with a healthy upper digestive tract, that usually isn't a problem. But if you already have gastritis, acid reflux, heartburn or irritation of the stomach lining, coffee can worsen symptoms by increasing acid exposure.

The problem isn't always the coffee itself.

It's the condition of the gut you're pouring it into.

Your Genes Matter Too

Not everyone processes caffeine the same way.

Some people are fast caffeine metabolisers. Their liver clears caffeine relatively quickly, allowing them to enjoy the antioxidant and anti-inflammatory benefits with fewer side effects.

Others are slow metabolisers.

For them, caffeine lingers in the bloodstream for much longer, increasing the likelihood of anxiety, jitteriness, palpitations and disrupted sleep. Over time, the downsides may outweigh the potential benefits.

This is one reason nutrition should never be completely one-size-fits-all.

There Are Times to Be More Careful

There are situations where coffee deserves a little more caution.

During pregnancy, caffeine readily crosses the placental barrier, while the fetus has a limited ability to metabolise it. That's why caffeine intake is generally recommended to be restricted during pregnancy.

Some people with autoimmune conditions, particularly rheumatoid arthritis, also notice symptom improvement when coffee is reduced or temporarily eliminated. While research is mixed and individual responses vary, it's another reminder that your biology matters more than blanket advice.

And remember—coffee isn't the only source of caffeine.

Cacao, tea and many energy drinks contribute as well.

How to Get the Benefits Without the Downsides

The biggest mistake isn't drinking coffee.

It's how we drink it.

Have your coffee in the morning and ideally avoid it after midday to protect your sleep. Sleep is one of the strongest regulators of metabolism, inflammation and gut health, and no amount of antioxidants can compensate for chronic sleep deprivation.

If you have iron deficiency, vitamin B12 deficiency or ongoing gut irritation, avoid drinking coffee on an empty stomach or immediately around your meals, as it can interfere with nutrient absorption and aggravate upper gastrointestinal symptoms in susceptible individuals.

Keep your coffee simple. Freshly brewed black coffee preserves what makes coffee beneficial. Once large amounts of sugar, flavoured syrups and whipped creams enter the cup, you've transformed a polyphenol-rich beverage into something metabolically very different.

If you enjoy milk in your coffee, it's worth knowing that some studies suggest dairy proteins may reduce the bioavailability of chlorogenic acids by binding to them, whereas plant-based milks appear to have a smaller effect. The clinical significance of this is still being studied, but it's something to be aware of if you're drinking coffee primarily for its polyphenol content.

Filtered coffee is another simple choice. Paper filters remove compounds called cafestol and kahweol, diterpenes naturally present in coffee that can raise LDL cholesterol when consumed regularly in unfiltered preparations such as French press or boiled coffee.

And if your body simply doesn't tolerate caffeine, don't assume you have to give up coffee altogether. Decaffeinated coffee retains roughly 70–75% of its polyphenols, allowing many people to enjoy much of coffee's antioxidant benefit with far less caffeine exposure.

So… Is Coffee Healthy?

Coffee Isn't a Superfood or a Gut Destroyer

Coffee isn't a superfood.

It isn't a gut destroyer either.

It's a biologically active drink that interacts with your microbiome, your nervous system, your genetics, your metabolism and your sleep.

If you're sleeping well, digesting well and your body tolerates caffeine, coffee can absolutely be part of a healthy lifestyle.

But if your sleep is suffering, your gut is inflamed, you're pregnant or you're actively healing your digestive system, stepping away from caffeine—at least temporarily—may be one of the healthiest decisions you make.

At the end of the day, nutrition isn't about whether coffee is good or bad.

It's about understanding whether it's good or bad for your physiology.
